In Graham’s scenario, he see the world as done by God’s will, until the terrible tragedy of his wife’s death. That is when his life is turned upside-down, his faith is lost, and unsure of his belief in a greater good. God displays all these signs in front of him, leading up to and during the alien invasion, and it is in the falling action he has an epiphany and sees that everything has a deeper meaning. If God never gifted the Hess family with their flaws, no good would have come from the alien invasion. If Morgan never had asthma, Bo with her water tick and Colleen dying, the whole family would've died. Just because the outer appearance of something seems to be a flaw, one cannot precipitate how the flaw fits into the grander
